Controller Per Emulator

I am sure this is a common issue but I could not find it described and solved here.
Basically I have 2 controllers connected (NES and PS) and I want them to to work for specific Emulators. However all emulators seem to "listen" only to the first controller (shal we say in USB Port 1). I therefore have to physically swap controllers depending on which emulator I am on. I guess this can be configured and I'd like some help on how to do this.
I'm confused by retroarch.cfg as it seems to store my keyboard as a controller but I could not find my NES or PS controller in there.
I also did not follow the vague instructions here because I don't want to remap buttons per emulator but simply assign a USB port to be the controller for that emulator.
TL;DR: I basically just want to assign a port (with it's controller) to an emulator.

@camasaki you can change controller order via the configuration editor or using https://github.com/meleu/RetroPie-joystick-selection
