help with strange controller issue

i have one of these controllers http://a.co/i8gDhS1
the first time i boot off a fresh write everything works. however the next time i power on the pi i have no controller in the NES emulator. snes and other emulators still work. but nes does not.
does anyone have any idea why this would be happening? controller works in emulation station and other emulators, but not when using nes. driving me a little batty. please help!
