Custom controls per rom

Good afternoon. I'm looking for some help in creating custom controls on a per rom basis. I have found that some of my games are not controlling the way I would like but most are just fine. I have seen a few videos mentioning that it is possible but have not come across an example for creating the proper cfg file. Can someone please provide me with an example of custom controls on a per rom basis that I can use as a template to make my retropie just perfect :)

As long as we're talking about the RetroArch cores here, you would invoke the RetroArch GUI while in the game that you wish to configure, then navigate to 'Quick Menu' and then to 'Controls'. Remap the controls as you wish and then select the option to save the mapping for the game from the same menu.

We are talking about RetroArch. This does sound like a decent solution and I will give it a shot. Ideally I was hoping for a means to do this via a config file, so that I can do it from my couch and modify the files on the fly. I'm not a huge fan of the RA GUI for some reason. I tend to get lost and then panic :) thanks for the advice.

Config file overrides for RetroArch are explained here and are probably more inline with what you're looking for. It includes an example for per-ROM configuration.
