Configuring snex9x or pisnes in retropie 4.1 via snes9x.cfg

Hello,
I installed the latest retropie 4.1 image on a raspberry pi 3 and using it with 2 xbox 360 wireless controllers (and a Microsoft wireless controller receiver).
It works well, however I have one issue.There are 3 snes emulators installed in this version :
snes9x2010, snes9x2005, and snes9x2002
I think these were lr-armsnes, lr-pocketsnes, lr-snes9x-next in retropie 3.6 and were renamed in 4.1.
these are all libretro (retroarch) emulator , so they are using the controller configuration I define in
emulation station by pressing the various keys + the defaults like select + start for exit.I wish to use snes9x or pisnes (which are not libretro (retroarch) emulators) since the graphics looks smoother on these, so I installed them, but need to configure
some of the functions (i.e., when pressing start in snes9x it exits to the main menu, and select +start saves the game state) so they would match the same configuration
as in the retroarch emulators.I saw that the configuration is done in /opt/retropie/configs/snes/snes9x.cfg, and my first thought was to somehow use the button values from
/opt/retropie/configs/all/retroarch.cfg in /opt/retropie/configs/snes/snes9x.cfg.Can this be done ? if so could you please explain how.
If not, is there some way to figure the values that need to be in snes9x.cfg for the xbox 360 wireless controller.Thank you

I am also having a similar problem. You're suppose to remap it by using jstest in terminal. It will allow you to see the number the buttons are assigned to which then you assign to in the snes9x.cfg file. I have gotten to this part but nothing has changed for me. Clicking start will still exit the game for me so it's kind of frustrating. I'm using snes9x since Pisnes won't even run at all.
