Speed and Connection Issues

Finally got time to play with the Pi again, parts came in for the arcade build as well so, this weekend is getting software setup and running.
I connected to the Pi through Win7 over the network, showed up as a shared drive/system so, was going to transfer roms that way. NES ones were fine, SNES seems to be having issues. Bigger files I guess. After a while started to hang and had connection issues even though I was connected and could navigate just fine.
Decided forget it, try an FTP app like Filezilla. Had connection issues, finally saw something online about enabling SSH... enabled and connects again. Pi is over WiFi, PC on ethernet, both about a foot away from the TP-Link TL-WR1043N router. Strong fast connection.
Transfer speeds are like 35KiB/s and I keep getting idle timeout messages popping up.
Shouldn't these files just be flying over?
