I have a raspberry pi 3 running retropie 4.2 from original image from retropie website. I have a Logitech keyboard and mouse plugged in by USB and a Logitech f10 wireless controller also plugged in USB both working fine. Now I just bought a matricom Bluetooth controller but I can't get it to work. I go in the Bluetooth setup and find it without problems (holding x+home) I select the second option after reading its the best way to go. It works in the config menu but not in emulationstation. It does work in emulation station if I leave it plugged via USB but even then it doesn't work in any of my games... please help I'm kind of a noob when it comes to Linux and raspberry pi...

What "second option" are you talking about? Please, try to be more clear.
