I have the latest Retropie running on Ubuntu 16.04.

I would like to have Retropie on my SSD but my roms on my HDD. Is it possible to point Retropie to my HDD in Retropie config, or should I simply create a symlink from ~/Retropie/roms to the desired folder on my HDD?

      Thanks.

I think a symlink would be the easiest way to do it. That way you wouldn't have to manually tweak a game list.xml file to point to the other drive.
