N64 Controller Mapping.

Hello there.
Got my RetroPie about a week ago and everything seemed to work correctly. All except the N64 controller set up, i purchased N64 USB controllers but no matter what i do i cant seem to get all the buttons in the right place. An example, and one of the main things i'm trying to fix it for, is Pokemon Stadium. Try and do a battle and ether the buttons are all wrong within the game, or not working at all. Would try and press Up on the C pad but it would use Down or some of them would not register.
I've seen a lot about having to change the code line here and there but my experience with such things in sub-par at best, and even then im clueless. Does anyone have any idea's or fixes that may work and not cause me to totally bugger everything up within the settings/system.
