3D games won't load

Device: Pi 3 model b
Power Supply used: Best one was 5.0 V 2.0 A samsung charger, however tried with a few
RetroPie Version Used (eg 3.6, 3.8.1, 4.1 - do not write latest):Have tried both 4.2 and 4.3
Built From: Have tried fresh copy of a 4.2 and 4.3 official retropie image
USB Devices connected:Logitech F310 Controller
Controller used:Logitech F310 Controller
Error messages received: None, black screen or game crash when trying to load some games
Log found in /dev/shm/runcommand.log (if relevant): Not sure how to find that, bit of a noob
Guide used: None
File: Many roms across Playstation, N64, and DS using different file extensions, I have tried Super Smash Bros with .n64 and .z64
Emulator: I've tried multiple across the systems, similar when not the exact same result
Attachment of config files: emulators.cfg mupen64plus.cfg
How to replicate the problem: Not sure, if I knew how it would be a lot easier for meProblem: As said in title, many games, specifically on 3D console emulators, refuse to load into a playable state
Little backstory and what's happening:
So about a month ago, I tried to load up Super Smash Brothers for N64 and it displayed a black screen instead of loading the game, I waited about 10 minutes and it still wouldn't load. That obviously made me start to question, I hadn't played really any N64 games for a few months, specifically when I had my year old image I updated to retropie 4.0(might've been 4.1, doesn't matter though) but a few configs got corrupted in the process so I got a new image and it refused to play some N64 games. Anyways I tried messing around with some configs and emulators and the only result that changed between emulators, video settings, and everything else I tried was that instead of displaying a black screen it displayed a dark gray screen but still did nothing. I tried loading up other N64 games and a few of them crashed(well they sent me back to the menu) while trying to load them, the only ones I got to work were F-Zero X and Kirby 64. I then tried to see what other games wouldn't play and I found Mario Kart DS(the only game I have for the ds) and Crash Bandicoot 1 and 2(again only games I have for the system) also refused to load in a similar fashion to the N64 games.Things I have tried:
Trying nearly every emulator for each system
Trying different video modes and running a command(I forget which one) to see what my monitor can use
Trying roms from different places(all work with retroarch on my computer)
Extracting roms out of folder they have come in(for the ones that come in folders)
Running sudo rpi-update in a raspbian stretch+desktop to update firmware
Running every version of updates, basic installs, and similar things in retropie setup
Using different builds, retropie 4.2, 4.3Additional Notes:
Whether or not it is a coincidence or not I have noticed that the ds, playstation, and N64 are all 3D games and devices, every other 2D system plays just fine
I got the pi the summer of 2016 so it isn't too outdated with any changes the company makes without announcing them
My pi is not nor has every been overclocked
I have tried launching the games while my pi hadn't been used in hours and had a fan on it so it would not be overheated
I have used micro sd cards made by both Toshiba and Sandisk(specifically the Sandisk Ultra 32 GB, I'm not sure what the Toshiba is other than a 32 GB card)
I have tried using roms that played on the pi from a year ago and they no longer work on the pi, however they still play on retroarch on my pc
It seems this person had a similar problem and they never said how or if it got fixed, they also didn't say if it affected their pi no matter what the image or if it was just one image that may have been corrupted -

It says "Make sure you are using an official image, or have done a manual install yourself. We will not support 3rd party images."

You might want to remove all reference to that pre-loaded image in your post as they are not supported here and in fact despised by the devs. Any mention of them will limit the amount of help you receive as nobody knows how they are configured.If the issues you are having are on the official image they are actually unrelated to each other:
- NDS works absolutely fine. Great in fact, assuming you are using DraStic. ROM files should be
.zip
format with a.nds
file inside. - N64 did have a recent issue but was fixed earlier. Update your script then update
mupen64plus
from binary that should fix that, assuming your ROMs are legit. I use.n64
for the few N64 titles I run and again they run fine. - PSX - You are going to have to give more info. What ROM format are you using? Do you have a verified working BIOS in the correct place? Do any PSX games launch at all?

Yeah I saw that rule but I didn't think it was that big of a deal, I tried to make it clear that I also tried with official retropie images, it isn't just that one. Anyways I fixed the post, thanks for letting me know guys. Also I'll try out your suggestions when I get some time, anyways thanks for the help.

@jonnykesh unzipped .nds work fine too. I have all of mine unzipped
