Retropie launching ROMS from SD card, instead of USB.

My problem is:
I followed the guide to set up a friends Retropie. He has an official Rasperry Pi 16GB SD card and pre-installed retropie image (with no ROMs). It seems to be working but it complains of "MKDIR: no space on the disk". I assumed this was the common permissions problem, but its not. The SD card is actually full of ROMs now.How it happened:
When I plugged he USB into the Pi3, Retropie has somehow tried to copy the ROMS from the USB disk onto the SD card (on its own) until the disk is full (resulting in the "No space left" error). What I wanted was to leave the 16GB as it is (just with the OS) and run the ROMs from the separate 32GB USB drive.My question is:
1- How do I delete the duplicate ROMS from the SD card?
2- How do I point Retropie to launch ROMS from the USB stick?
3- How do I prevent Retropie from trying to copy the ROMS back to th SD card again?Thank you.
