Using a ps3 controller in specific emulators and xinmo in others. (ps3 controls mixed up)

I have a bartop arcade and everything works well with my arcade controls; however, I want to use a bluetooth controller (ps3) for nes and snes roms. I went into RetroPie Settings -> configuration editor -> configure basic libretro emulator options -> nes/snes -> joypad order (set the order to 3 1 2 so it would recognize ps3 controller as player 1). This worked; however, when I play a game in nes or snes emulator my button mapping for my ps3 is all screwed up. The "start" and "select" buttons are functioning as the "a" and "b" buttons. The ps3 controller works great in the main menu but is messed up in games. If I turn off the joypad order and play nes or snes roms with my arcade controls (xinmo 2 player setup) it works great. Does anybody know a solution to get my ps3 controller working correctly in certain emulators and as player 1? Any help would be greatly appreciated, Ive been pulling my hair out trying to figure this out! Thank you!
