I just built my Raspberry Pi a couple weeks ago. The issue im having is when im in the emulation station all my controller buttons are working fine but as soon as I enter a game my B button becomes my A button and my A button does nothing. Ive tried to remap the controller several times and even went into retroarch to configure it but nothing changed. im using the Raspberry Pi 3 B board with retro pi and the controller im using is a N64 controller. Any help would be appreciated.

You don't really give enough information for us to go on. I'm assuming that you're using RetroArch. Does this behavior happen in the same way with all cores? Have you by chance enabled 'save configuration on exit'? The information needed for a productive support request is detailed at https://retropie.org.uk/forum/topic/3/read-this-first

It happens with both my N64 controller and my PS3 controller. I have enabled 'save configuration on exit'. This is the guide I used when I built mine https://howchoo.com/g/n2qyzdk5zdm/build-your-own-raspberry-pi-retro-gaming-rig, I bought the items they recommended. I'm running RetroPie 4.4.

@reaper91 Don't enable 'Save configuration on exit', it's not compatible with the RetroPie's configuration hierarchy and messes things up. If you want to save your settings for a particular core/game, use Core input remapping.
If this is your first time using RetroPie, I'd advise to start again from scratch and re-image. After configuring the controllers, just start a few games/roms and test them and if you still have problem, ask here.
