Problem with controller mapping being different in games and menu

I downloaded LoZ OoT on N64 yesterday, and got it to work perfectly. Today it worked fine until I messed with the controls by mistake. I remapped it by running
rm /home/pi/.emulationstation/es_input.cfg
in the cmd line, and got the system to work. Now my problem is that the controls in OoT is still completely messed up and useless. Is there an easy way to fix this without resetting the game?
Edit: I just realized the controls are messed up in all games on the Retropie, not just OoT
Edit: someone else had the same problem as well (https://retropie.org.uk/forum/topic/26441/controller-map-changes-in-game-for-some-reason). He didn’t get any answers so I am posting here. I use a RPi 3 b+ with a pre made SD image (v. 4.6) from the official Retropie website. I am using a wireless Arrogant Bastard controller with dongle.

No, that's not the way. You can reset your input configuration through the RetroPie-Setup script - https://retropie.org.uk/docs/EmulationStation/#es_inputcfg-edits.
