Configure Input not registering Left and Right triggers with XBox 360 Wired Controllers

I am having a new issue with the EmulationStation "Configure Input" option where it no longer acknowledges input from the left and right triggers, even though the system is registering the input. The issue only appears on the wired 360 controller and only on this RetroPie build.
This is a recent issue, but not due to a system update. This issue appeared only after I configured a Logitech Force 3D Pro Flight Stick. The stick was recognized by RetroPie but when using configure input, the button input requests looked suspiciously like the 360 controller. The stick uses an analog throttle. When configuring, I set the throttle plus to right trigger and throttle minus to left trigger.
I have done the following in an attempt to fix:

Removed the Logitech Logitech Force 3D Pro.cfg (and cfg.bak) file from retropie\configs\all\retroarch-joypads

Deleted all <inputConfig> lines (including opening and closing tags) from es_input.cfg (and cfg.bak) XML for the Force 3D Pro.

Tested a Wireless controller with Configure Input and it is working. Left and right triggers register as buttons 6 and 7 respectively.

Tested the same wired controller on another RetroPie where I did not configure the flight stick and it is working. Left and right triggers register as buttons 6 and 7 respectively.

Tested another wired 360 controller on the troubled RetroPie. Not working.

Run jstest /dev/input/js0. Both triggers register -32767 at rest and +32767 at full press.

Tested games that use the left and right triggers with the wired 360 pad. Triggers register input.

RetroPie Version Used: "Retropie Setup Script v4.7.11 / Emulationstation v2.9.6RP"
Built From: Pre made SD Image on RetroPie website
USB Devices connected: Controller only
Controller used: Xbox 360 Wired Controller -

Reinstall the
xpad
driver and try re-configuring the gamepad again. -

@mitu I was having a similar issue when going from clean install of RetroPie 4.7.1 (Raspberry Pi 4 image from RetroPie) with some 8BitDo controllers. I cant remember if I also had this issue with those cheap iNNEXT SNES usb controllers.

@emulatre71 Oddly it has never happened before, but now again on a brand new install tonight. Tried the same trick and it worked there as well.
