Last update of .. ? The RetroArch package hasn't been recently updated in RetroPie, so nothing changed there.
What controller(s) are you using in RetroPie ?

Did you change the default menu driver from RGUI to something else ?
Run, from the command line, after exiting EmulationStation

            /opt/retropie/emulators/retroarch/bin/retroarch --config /opt/retropie/configs/all/retroarch.cfg --menu --verbose 2>retroarch.log

and post the retroarch.log log file on pastebin.com to see if any error occurs.

The normal log is in /dev/shm/runcommand.log, but it's not detailed. You can post that log here, but I'm not sure if any diagnostic info will be shown.

When starting RetroArch from EmulationStation, the command run behind is

                    /opt/retropie/emulators/retroarch/bin/retroarch --menu --config "/opt/retropie/configs/all/retroarch.cfg"

which (almost) identical to the one I've posted previously.
Are you running EmulationStation from the desktop environment ?

Can't find any glaring issue in the config file.
You may try to rename the file and re-install RetroArch to copy the default configuration and see if you get the same issue.

You didn't re-install RetroArch after renaming the retroarch.cfg file, so you don't have the RetroPie default config, instead you get the RetroArch's (upstream) default, which uses ozone.

Please re-install the retroarch package from RetroPie-Setup and confirm that a retroarch.cfg has been generated in /opt/retropie/configs/all. After that, you can retry running RetroArch either from the command line or from EmulationStation.

Then it means the retroarch.cfg was not a problem, but can't think of a reason why running it from EmulationStation has this problem.
