How to replicate the problem: Run sm64ex and move right analogue

Hi all, I'm currently having an issue with the controls in the Super Mario 64 port downloaded from the RetroPie-Extra script. When I launch the game, everything runs fine until I move the right analogue stick. This causes Mario to become stuck crouching. Also whenever I'm in the pause menu, I am unable to open the options section by pressing R. This happens both before and after the crouching issue starts.

I've manged to get into the options menu and redefine the keys. I do this by causing the crouching issue, pausing the game, then unplugging and re-plugging in my controller. This brings me into the options menu where I can then redefine the keys, which does not fix the issue.

Any help would be greatly appreciated.
