Dragon USB Joystick configuration / mapping

Apologies if this is a foolish question - I've read a lot and just can't put the jigsaw together - not quite an IT guy - tho' I have tried turning it on and off again. ; )
I have a Rasberry PI 4 / 8GB happily running Mame 2003 via RetroPie. With the NES controller, control within the games is perfect, as mapped when first connected.
I've put together a Dragon USB joystick set, for a two player arcade set up. 1 joystick, 10 buttons per side. Each controller has its own USB input.
When configured, the Dragon USB controls work accurately when navigating RetroPie. When in a MAME game, it reallocates the position of buttons in all instances. In other games, the buttons will work, but the joystick won't. Or a combination of the previous.
So, any advise appreciated.
I've read other posts talking about getting not config files etc. I only access the Pi through the RetroPie interface on the TV, and FileZilla for file transfer. So, any further dose on how to get into required places with the set up I have would be wonderful too.

First thing I would check;
When dealing with Dragon / dragonrise / zero delay usb encoders,
make sure both (P1 & P2) joysticks & buttons are wired exactly the same.
for example, if button A is wired to input 1 (K1) on the usb board, it should be identical on usb board nr 2, and so on.
Retropie / Retroarch has a weird quirk where it scrambles the configs if not set up this way. Atleast to my limited knowledge.. -
@Dipkid Thank you so much - I've checked this one but will check again - there are plenty of wires under there to mess up.
