Controller Not Working

So I recently built myself a retropie, and was trying to play on it but the controller wouldn't work in the games, only in the menu's, I could however get back to the emulation station. Some help would be appreciated, here is some technical information...
Controller: Logitch F310 (Wired)
Pi Model: 1 (Not sure if a or b but its green)
OS: Latest Retopie
SD Size: 32GB Micro
Video and Audio Output: HDMI
Hopefully I have provided enough information -
@MCWDD Which emulator are you using? If it is not a libretro one, the controller will not auto configure.

I'm mainly using the mega drive, snes and gameboy colour emulator, they have worked in the past but for some reason didn't today

@MCWDD But there are 6 SNES emulators and 3 Megadrive emulators....

@rbaker Then I can't answer which one I'm using exactly, can I just say the defult one? I haven't really messed around with any configs

No. Let's look at the SNES. Your roms are in the correct SNES folder right?
/home/pi/RetroPie/roms/snes
So there are 6 flavours of emulation. The libreto ones use this config:
/opt/retropie/configs/snes/retroarch.cfg
but Pisnes uses the
snes9x.cfg
file located in/opt/retropie/emulators/pisnes
The run command will tell you which it is when you launch a rom, the box which appears just before the rom loads: https://github.com/retropie/retropie-setup/wiki/runcommand

Ok can we slow this down a bit please, I currently don't have access to my pi and I think my roms are in the right place because they are coming up, I used the USB transfer method. I will get back to you when I can access the pi
