GPIO Mapping Hotkeys

Thank you all so much for your support. I've managed to find the answers to a bunch of my questions on the excellent wiki. But there's one problem I'm still having.
I hooked up a joystick and buttons to the GPIO board, and used retroarcade to configure them. (followed this guide) They buttons correspond to joystick keys, and everything works great....except for the hotkeys.
For example, on a gamepad, select+R1 loads a save-state. But when I map the keyboard keys in retropie, the combination doesn't work anymore.
Does the keyboard have different hotkeys than the gamepads? How do I get these working for the keyboard?
