      I have 2 SD cards:

      -Kingston 4GB class 4
      -Lexar 16GB UHS-1 class 10 (new)

      and I installed the same image of RetroPie( v4.1) on Raspeberry Pi 3, with the Kingston I have no problems installing emulators, adding scripts,etc, but the Lexar gives a lot of problems, it doesn't let me install various emulators such as UAE4ARM or Kodi, it gives and error at some point of the installation of emulators, also sometimes doesn't let me shutdown the system, it get stucked. And none of this happens when I use the kingston SD card.

      What can I do?

        Sounds like a bad/fake card. If not check the compatibility list:
        http://elinux.org/RPi_SD_cards
