No controller in RetroArch Emu

Hi,
I'm currently setting up RetroPie on a JaguarBoard (x86).
Had some problems during install, which I was able to fix.
Got it configured as good as I could.
Using a PS4 controller via USB, working in ES.
Was initially not working in RetroArch.
After doing some changes to the RetroArch config, changing the driver from HID to UDEV, I was able to configure it in the RetroArch GUI.
Now I can "browse" both ES and RetroArch using the PS4 controller.
However, when starting a RetroArch ROM, like a NES ROM, I have no control in-game.
Can use keyboard, but any controller inputs are not working.
Have double checked within RetroArch, ES. Tested with jstest, all can "work" with the controller.
Any help/hints on what/where to check much appreciated.Thanks,

I think I got it working now.
Had to disable Autoconfig in RetroArch.
Works for the majority of the times, but not with all titles.
Anyone able to tell why this is, and what I have done was correct? -
I'm currently having the exact same issue.
Only problem is that also my keyboard is having problems. So far only the arrow keys and shift seems to work, and not the "Enter" key, so I sort of can't select options in the Retroarch menu to turn off the Autoconfig.Edit- Ok, did some more searching into it and learned that enter is not the select key on the keyboard. Found some info here https://www.libretro.com/index.php/getting-started-with-retroarch/. Just discard my problems with the keyboard.
