retropie on raspbian boot order

Hi there,
In a line, I can't change the auto start seetings.
I installed raspibian pixel using Noobs, and processed to the updates, sudo apt-get update, sudo apt-get upgrade, and sudo rpi-update.
Then I wanted to install retropie on this fresh install. I followed the tutorial for manual instalation; set up my locales and installed retropie.
Cool it works !
However the Rpi start in console mode and not in GUI mode (pixel) anymore. Well I tried to change the setting in various manners

retropie setup script>>Configuration / tools>>autostart and choose DA Boot to deskto (auto login as pi)

sudo raspi-config >> Boot option and choose B1 Desktop / CLI

from the GUI >>preference>>Rasperry Pi config >>System>> Boot and chose desktop
Everytime I tried to reboot the Rpi but I always face the same result :
- the color splatchscreen is display
- the pi start booting in some kind of verbose mode
- the retropie splatchscreen is displayed,maybe 1s
- a black screen is displayed for few seconds, maybe 5s
- the console apears, logged in as pi.
The console displayed is the #1, as I can navigate between them with Ctrl + Alt + F1 to F6
If I type Ctrl +Alt + F7 then the GUI is displayed and I'm also/indeed logged in as pi
It seems that booting is quite longer than before I installed retropie, but I wasn't expcting issues so I have no mesurement
What can I do to simply boot and reach pixel ?
Ideally without seeing the retropie splatchscreenThank's for your help.

Power Supply used: original for rpi3
RetroPie Version Used : retropie set-up script 4.2
Built From: on top of existing Raspbian with Pixel from NOOBS
USB Devices connected: on HP wireless keyboard and mouse
Controller used: none
Error messages received: ??? none ???
Log found in /dev/shm/runcommand.log (if relevant):

also if you don't know what you're doing or have a good reason for it, rpi-update is not recommended.

Noobs question, off topic but, why running rpi-update might or not be recomended ?
any quick explaination or a good read recomendation would be very much appreciated.Thank's

@jbonlinea because it pulls the latest changes on the kernel source which may or may not be stable and can very well break stuff.
RetroPie is built on Raspbian which has been tested to have a (mostly) stable kernel. You don't have any guarantees with stability with rpi-update.

I understood rpi-update was like doing an apt-get upgrade but for rpi firmware, not that I would pull the latestes kernel change. I'll revert withthis command
sudo apt-get install --reinstall raspberrypi-bootloaderA last quick question : is it normal that the rpi boot time increase significantly once we installed retropie on top of raspbian ? If yes this would argue in favour of a dual boot.

Hello. I have the same problem, but turning off RetroPie splash-screen didn't help me. I tried already everything that was posted here :> It seems like it didn't save the settings after reboot.
According to RetroPie FAQ on github I tried to manually edit the autostart.sh file, but I cannot find it :D (I don't have that file in /opt/retropie/on so on).
I have installed Raspbian Stretch on sd card (without NOOBS).
I have two sd cards (one with RetroPie, and that Pixel desktop or something and another one with I have issue above). Funny thing - on the first one I have that autostart.sh file, but I don't have it on the other one.

- It may not be the same issue - cause may be different. Lots has changed in 2 years.
