Mupen64 and a handheld screen: combo issues

Hi folks! I'm newbie as a newbie can be.
I've been using my pi3 for a week, is a "Game Boy Pi", meaning it has his own LCD screen.Everything works like a charm, but the problem comes when I try to play a N64 game, by default is launching games through "ir-mupen64plus", and for some reason, my built-in LCD screen goes black, because it's forcing to launch the game through HDMI.
If I plug to my TV works fine, but I want to play in my handheld screen too. I've tried every aspect ratio & output resolution options in launch menu.
Here is the funny thing: if I go to launch options and choose "mupen64plus-auto" the game is now showing on my handheld, BUT THEN, I can't bring up Retroarch menu, and I've tried every combo possible. Select+X, F1, etc.
I have to say that I CAN bring up Retroarch menu when using "ir-mupen64plus" in my TV.
Is the only emulator that behaves like this.
other emulators are showing on my little screen by default.So, is there a way to, either display games through "ir-mupen64plus" in my handheld screen, or, using "mupen64-auto" and be able to bring up Retroarch menu?
Thanks folks, I need your experience.

mupen64plus-auto is running the standalone version of mupen64plus. ie, not the retroarch version. there is no menu.
i don't know about the other question.

@dankcushions I see... Then how can I edit input keys and use save & load state features using Mupen64-auto ?

@dankcushions Thanks! I should be able to map my buttons now. Still I'm mainly concerned on how to make this little screen work with "ir-mupen64plus" beacause I love Retroarch menu options. Any help for that is still welcome.
