How to restore Retropie config menu after USB mount? & USB mount possible with exFAT and multiple storages?

Hey guys, I got my first Raspberry Pi a few days ago and therefore I'm a noob, so please bear with me :D I read several similar topics but I'm still stuck.
So I successfully made my USB stick run my ROMS via manual mount but now when I unplug the stick, I can't access the RetroPie config menu anymore, it just disappeared. While I was moving the RetroPie folder on my USB drive it must have deleted the menu on my SD card, I guess? How do I resinstall the menu so it shows up again without needing to plug in the USB stick? I actually wanted to use the SD card and multiple USB sticks for running different ROMs (since I only have sticks with small storage) so I will be able to switch. I'm not so sure that's even possible and if you can somehow add more lines (USB drives) in the fstab file.
Also, I'd like to change the USB format to exFAT in order to be able to save & run bigger sized ROMs on it (it's currently in FAT32 format and it doesn't accept files over 4GB), which will hopefully work now that I installed a driver. Did someone try it out before who can tell me if it's gonna work?
The problem is, before I can try it out I have to restore the RetroPie config menu as described above.Any help would be much appreciated!

RetroPie Version Used: 4.4.2
Guide used: Running ROMS from a USB drive -
Try running
sudo ~/RetroPie-Setup/retropie_setup.sh
at the prompt or through SSH and then update all packages and see if that puts it back.
