Noob Having Problems Setting Up RetroPie and Joy Cons

For my final project for physics I was able to do this ( https://www.instructables.com/id/PiSwitch/ ) Retropie project. The problem is,
A) I'm a noob and don't know anything about Linux.
B) This guide is dated and only half helpful
I have had to re-flash my SD card so many times by now and am getting SUPER frustrated with it. I would like to know a few things that would work with my Pi 3 B+. First, I would like to know how to set up RetroPie in simple terms. I have gotten to the RetroPie screen pleanty of times, but i don't know if there is anything else that I should do. Second, I would like to know how to connect the JoyCons to the pi, hopefully with someway to use them together and independently. Third, whats the best way to go about installing ROMS for my NES game?
I have recently started referring to this site ( https://www.destructiveburn.com/how-to-setup-retropie-and-pixel-desktop/ ) more for setup.
I'm sorry its come to this, but I'm so frustrated and can not seem to find what I need when I google it. I just want to be able to play Pokemon, Mario, and Smash (with multiplayer). I don't even want to dual boot with a desktop, I just want it to work. If you have any other words of wisdom, I am all ears.

I see that there are a few projects of Linux drivers for JoyCons, but they're not integrated in RetroPie. If you're just starting with RetroPie - and Linux in general - get a supported controller and leave the JoyCons aside.
Third, whats the best way to go about installing ROMS for my NES game?
