      Pi Model: 3 Model B
      RetroPie Version Used: v3.8.1
USB Devices connected: Xbox 360 Wireless Receiver, USB Wireless Keyboard
      Controller used: Xbox 360
      Emulator: Stock PS1 emulator

From a fresh install I go into the Retroarch Config and set Settings > Configuration > (Save Config on Exit, Config Per-Core, Use per-game core options) all to on. I've tried without setting these aswell, with no luck.

On the PS1 Emulator I set the controller to Analog, which doesn't make the sticks start working. I set my controller to Retropad/Analog and it doesn't work.

If I even so much as touch the input section under settings, the PS1 emulator stops working entirely and I can't open it anymore, even after a reboot. The only way I found to get the Emulator working again is a fresh install of Retropie. Not even copying back over the original config files helps.

I haven't encountered problems with any other emulator other than PS1. Is there anything I can do to fix this problem? I've done a fresh install of Retropie way too many times now.

Also, I tried using a PS4 controller with the same results. Another note is that while in the emulator while playing Ape Escape, when you push a button it acts as if you are pressing it hundreds of times instead of once. Like when I push up or down while on a menu it scrolls past multiple options for one press instead of just going to the next tab like it's intended to.

@JayTheIdiot Do you have a BIOS for PSX?
