    Is there a way to edit a config file so it applies a different overlay/border each time the game launches?

      Yes, you can create per-game configurations for overlay/bezels. You can use the RetroPie's mechanism (detailed here) or RetroArch's game override mechanism, like the Bezel Project.

        I was hoping you could have a random overlay each time you launch the same game. Think of it has like the random splash screen. Like it would pull a different image/overlay each time you loaded the game.

          You can do that, but you'll need to script it using from the onstart runcommand script.
