N64 issues (Retrolink controller setup/Paper Mario emu)

Retropie 4.0I am having difficulty setting up/mapping the N64 controller for use with Mupen64plus.
I am playing Paper Mario and the A and B buttons are switched (B is jump/interact) and the Z button is mapped to the L button. I can fix the Z button issue easy enough by mapping Z as the L button in emulation station, but the A and B buttons are reversed. I played long enough to get the hammer, but I cannot use it. I can press the 'B button' to go back from menus, but no hammer action is occuring.Any ideas?
