Controller no longer detected after each Game/Menu

Vilros USB controllers (full set of all the OG console styles)I built my RetroPie a few years ago, and never had many issues til recently.... Controllers were tricky to set up but I got it working, with the help of YouTube tutorials.
All of a sudden, EVERY time I reboot, it recognizes the controller as if its the first time, and makes me set it up fresh, (which it never used to do) and as soon as I enter a game or the RetroPie Menu, it stops recognizing and no button presses are recognized.
I am forced to reboot, and start the process over....
While in the game, and no button presses work, I can unplug and plug in the controller, and it states, "Controller in Port 1 not configured" or something to that effect. This tells me it is NOT a hardware issue, and my controllers work fine themselves.
I must have clobbered something in the settings, and I cannot undo it.
I dont want to start from scratch if I dont have to....
Is there anything I can do by taking the SD card to my computer and modifying/purging a settings file or something?

...This means the gamepad/input configuration for EmulationStation is not saved and also it's not generating the RetroArch auto-configuration profile.
Did you delete the EmulationStationes_input.cfg
file in order to re-configure your gamepad ? To reset your input configuration use the steps from https://retropie.org.uk/docs/EmulationStation/#es_inputcfg-edits, don't delete any files. -

I have not deleted anything. And I am not sure what I did in the config to make this happen.
I will update here with any updates.

Did you disable the auto-configuration of inputs for EmulationStation, from the configuration section in RetroPie-Setup ? Do you still have enough free space on your sd-card ?

@mitu I checked and the auto config is still enabled. Is that how it should be, or SHOULD it be disabled?

@terr0rgasm Enabled is the default, otherwise RetroArch's controller profile would not be created.
