Hot key problems

I just can't exit out of games without doing a reboot. Doing so makes it not save any progress I make. My retroarch.cfg is completely empty, and all of the keys work. I'm running a rpi3 and the latest version of retropie. I'm using a Retrolink n64 controller. Please help!
