How do I make an Atari Joystick connected by GPIO work in RetroPie

I just did a fresh install of RetproPie 4.2
I then went to Retropie Setup > Manage Packages > Manage Driver Packages > mkarcadejoystick

      Installed it and rebooted.

Upon reboot my Atari Joystick connected via GPIO does not work
      I then tried jstest /dev/input/js0
It shows my other USB NES Controller but I cannot find the Atari Joystick connect via GPIO

When I go to Configure Input in Emulation Station, when I press the button on the Atari Joystick nothing happens.

My Emulation Station is currently configured with an USB NES Gamepad which I have used to navigate after doing the fresh install of RetroPie. But it does not detect my Atari Joystick attached to the GPIO
So I tried Resetting controller configuration by going to RetroPie Setup
Manage Packages -> Core Packages -> emulationstation -> Configuration or
Configuration / Tools -> emulationstation > Clear/Reset Emulation Station input configuration

      Still did nothing.

The Atari Joystick is wired properly to the GPIO as I have previously tested it with RetroGame from adafruit. But I did a fresh install of RetroPie because I wanted to use mkarcadejoystick.
This is the guide I used to wire the Atari Joystick.

Basic information about my system setup.
      RaspPi 1 B
fresh install of RetroPie 4.2 just added a couple of Atari ROMs to test Joystick.
Controllers attached to Rasperberry Pi: USB NES Gamepad Controller and USB Keyboard
and GPIO attached Atari 1 button Joystick.
