Yesterday I was setting up some stuff for the lr-fbalpha emulator/core and while going through the options menu in retroarch I saw the CPU overclock feature. Default is set to 100 and that can be changed to max 200.
Does that have any real effect on the RPi3 performance?
If yes, how does that compare to the config.txt overclock?

it has nothing to do with the pi's CPU. it is overclocking the emulated system's CPU.
