Final battle from the Castle of Illusion remake. Not only can the fight go on for 5min, but every time you die, you must rewatch the same stupid cutscene.

The Reaper from Persona 3 its some random monster that appears if you linger around and pretty much decimates you unless your at a high level damn thing killed me more times than i can remember got my revenge at later stage of the game though extremly satisfying watching the hunter become the hunted :D

failing that psycho mantis mostly because the 2p slot on my ps1 was broken back in the day leading to an annoying realisation i aint going any further

I don't know what it's called, but the final boss at the end of Vectorman 2 for the Genesis is extremely frustrating to beat.

Yellow Devil - Megaman for NES. My favorite game of all time, but this dude really upsets me. I beat him when this game was released in 1987 after many hours/days/weeks of playing. What a game and mini Boss! Down with Dr. Wily!
