Which input setting should I use?

In RetroArch, there seems to be the following two types as a means of input button mapping of the controller.
Main Menu -> Settings -> Input -> Input User n Binds
Quick Menu -> ControlsHow should I use them properly?
Also, how do RetroArch behave when I make different settings on both sides?
Pi Model or other hardware: 3B+
Power Supply used: 5.1V 2.5A output AC Adapter made by RS Components
RetroPie Version Used:4.4
Built From: Build date:May 14 2018 (retropie-4.4-rpi2_rpi3.img)
USB Devices connected:2 USB controllers
Controller used:"USB, 2-axis 8-Button gamepad" and "HORI CO.,LTD. RAP.N3"
Emulator: lr-mame2003, SNES9X 2010,... -
@donguri in retropie we bind controllers via https://retropie.org.uk/docs/First-Installation/#configure-controllers
although sometimes you might want to override that for a particular game/emulator, via https://github.com/RetroPie/RetroPie-Setup/wiki/RetroArch-Configuration#core-input-remapping

The github link you told says only about
"Quick Menu -> Controls".For what does The another method I written existed?

@donguri retroarch is a stand-alone program that is used for more than just retropie. if you were running it outside of retropie, the other method is one of the ways you could bind your controller.
