Odd controller issues on RPi 3B+ and RetroPie 4.4

Power Supply used: Canakit 2.5A
RetroPie Version Used): 4.4
Built From: retropie-4.4-rpi2_rpi3.img.gz
USB Devices connected: Logitech unified adapter
Controller used: PlayStation 3 Dual Shock,PlayStation 3 Six Axis, Xbox One S Controller, iBuffalo SNES USB controller
Error messages received: NoneI have 3 separate sets of issues and I'm at a bit of a loss of where to start.
- When I start the Pi with ANY controller attached, I still get the controller detected configuration screen.
- PlayStation controllers. When I start a game using either a Dual Shock 3 or SixAxis controllers, all buttons respond as if the Hot Key button is being depressed. If I go back to the controller config and disable the Hot Key button, this still occurs.
- Xbox One S Controller. Navigating the Emulation Station menus work fine, but once in a game, the Xbox One S controller does nothing. I must exit the game using the keyboard or another attached controller.
Basically, the most reliable results I can get right now, controller-wise, are from the iBuffalo SNES USB controller and Bluetooth controllers are seeming to laugh at me.
I had none of these problems on my prior RetroPie 4.1 build.
Can anyone suggest some fixes of troubleshooting methodologies to me?

@Brutilus Did you install any driver for your controllers ?
Update your RetroPie installation (if you haven't done already) and reset your controller configuration, then try to install theps3driver
and pair your PS3 controllers. Make sure they work, then report back if they haven't.
You can debug your input configuratio/detection by looking at the Emulationstation's log file - in~/.emulationstation/es_log.txt
