I noticed this in the last version of retropie, 4.5.20, but I thought it was just my config. Fresh install of 4.6. I use the gamecon driver for my pads. This comes with ES v2.9.1RP.

Solution: If I reinstall the same version of the ES binary from retropie-setup, then it properly saves my configured inputs. Weird. Maybe there's something wrong with the premade binary in the image?

The binaries in the image are installed from the same source as installs/updates from the script - the image is created by doing a RetroPie installation in a Raspbian Lite image, so the EmulationStation binary should be identical.

@mitu Seems to be random whenever I write a new image. It has worked the second time I wrote the image. The microsd card is a few months old, though.
