Flycast recommends to use MAME ROMs for Naomi/Atomiswave, so you should have a .zip file and a corresponding chd in a subfolder.

I mean, entering any dreamcast game and pressing a button just changes dreamcast emulator.

Exactly, when launching a Naomi/Atomiswave rom, choose lr-flycast for the ROM.

Im using the roms decompressed (they came decompressed) listed with .lst, .nvmem, .eeprom and .bin.

Whether you make your naomi/aw appear in emulationstation or not, do not use the lst/bin format if you are not looking for issues. It is strongly recommended to use the MAME zip/chd rom format instead.

The Romsey has to be post 0.198 too!

Putting the zip loose in the Naomi folder and the chd in a subfolder named like the zip definitely works.

Does every NAOMI-Rom need a CHD?
I have some (for MAME 0.218) with 100+MB per zip-File - but no CHDs :/

no a lot of them don't - Asian Dynamite is one that doesn't.

Generally if you've got a relatively chunky zip file, the game doesn't need a chd. If you have a zip file that's only a couple of kb in size, you'll need the CHD to get it to run (spiker's battle is one that definitely has a CHD)

I'm not sure if all of them require, what I do is check on http://adb.arcadeitalia.net/ by searching the game and looking at the page details. For instance Capcom Vs. SNK 2 Mark Of The Millennium 2001 is marked to require a CHD and there's also details on the required files and their names.

No, the chd are only required for games that were on optical media, in this case the zip file only contains some stuff to decrypt the chd and sometimes a default eeprom.
