      I run arcade only, using lr-mame2003-plus and lr-FBNeo. I have a six button control panel like this:

      1 2 3
      4 5 6

      where buttons 4 and 5 act as A and B (respectively 'enter' and 'back'). I would like to change the mapping so that 1 and 2 are A and B.

      However, I have a lot of games remapped to something custom or to mimic the original control panel (like Capcom fighters and Mortal Kombat). Will my customizations be altered as well if I change the current mapping?

        @WeirdH yes.

        what do you want them to be A and B in? if it's within retroarch UI, and emulationstation, it's possible to configure those both separately, without affecting your retropad binding.

          @dankcushions Preferably everywhere, because there isn't a huge palm rest area. Having the top row as the main buttons would result in less cramped finger placement.
