n64 games 2 player support ?

I have a Raspberry Pi 3b and have been able to successfully setup and play N64 games without a hitch.
I also have been able to connect and configured nintendo Switch Pro controller and another off-brand Switch pro controller.
I am able to use both the controllers to navigate the retropie menus etc. And when I start an N64 game like mario kart64 I am able to use either of my controllers to start the game by pressing the ‘start-button’ -> ‘selecting 2 player game’ ..
But when it comes to selecting the player characters, only the Nintendo pro controller is able to select a character. The off-brand controller is not able to select or move around to select a character using the DPAD or joysticks …
The only thing I am able to do with this controller is to press the Y button and go back to previous screen. However, upon going there I am able to use the DPAD and joysticks to scroll to other game options (like 1P or choose the CC of the kart etc).I am not sure why both controllers work in the EmulationStation just fine and even in the first couple of menu screens of N64 games , but stops working right at player selection screen. I am seeing a very similar behavior while I tried Mario Party and Mario Party 2 as well ..
Any pointers on what might be happening and how do I go about fixing this would be truly appreciated.
Another thing, perhaps worth mentioning might be that RetroArch has a remote controller app in ‘core’ .. This app only responds to button presses of the Nintendo Switch Pro Controllers .. the button presses of the off-brand pro controllers don’t register in the app. I have a feeling the two symptoms might be related .

What happens if you pick a 4 player match?It sounds like the player 2 controller might be mapped to player 3 or player 4 instead.
Normally any player can jump into the first menu, but if its a 2 player game, 3 and 4 won't be able to move the cursor for player 1/2. -
@YFZdude Thanks! That made sense the moment I read your response. That's what it is... The 2nd pro-controller is mapped to player3. I am assuming player-2 is mapped to my keyboard, which is also connect via usb to work with/on terminal/nano/vim if/when necessary.
So, how do I go about mapping the two controllers to player-1 and player-2 respectively ?

Open the configuration file for Mupen64Plus in
/opt/retropie/configs/n64/InputAutoCfg.ini
(also accessible via file shares at\\retropie\configs\n64\InputAutoCfg.ini
) and remove the keyboard entry, see if it changes the player order. -
