How to set up controller settings per game

Hello! I posted a ways back about this subject, but I'm ready to re-approach it. I didn't quite understand then and I'm hoping it makes more sense now.
My system is running well - I have a spinner, a rollerball and a joystick (eventually will be 2 joysticks).
What I'd like to do is set up some games like Centipede to use the ball, and others like Tempest to use the spinner. Eventually I want to set up all my games that need special controls to be like this.
I know there are RetroArch Core Options... is that the way this would be accomplished?
I tried doing this before and in the process I messed up some other settings - I've now restored to a solid stable state - so I'd like a surgical tutorial if possible?

Only of the core has input related options there, but generally you can remap the input per-game by using input remapping.
Both configuration section support per-game/per-folder or (for input remapping) per-core configuration, which you can save after you configure the input and you're content with the results.
