I have been trying to emulate n64 games on my raspberry pi 3 using retropie but the fps keeps fluctuating rapidly between 60 and 59 fps but when it is 59 fps the audio stops workingso it keeps going in and out and i cannot find a solution

This means the system is not powerfull enough to emulate the game/system at full speed. Given it's a Pi3, it's not unusual since N64 emulation is not fullspeed on it.
