Console Folders Missing, PS4 controller doesnt work with N64 roms, and why can't I get PSP games to work?

First off I am brand new to retropie and I have the raspberry pi 3.
It seems that some of the folders are not loading under my retropie. I really want gamecube, tried just adding gc folder but did not have anyluck. PSP games go straight to retroarch (what the heck is this?).
My PS4 controller or my nes controller doesnt seem to work after starting the n64 roms. -

PSP games go straight to retroarch
Which emulator? What does straight to retroarch mean? The GUI?

@rbaker my apologies, I was in a rush and should have waited till I got home.
I am using emustation and after clicking the PSP rom it goes to RetroArch GUI. (Not familiar with RetroArch at all)
I have tried creating the appropriate folder for GameCube(gc) but have had no luck with it loading on RetroPie.
The last issue is that my controllers are configured but once I get to the main menu of an N64 game both my controllers no longer work.
I'm posting on here because I have found no solutions anywhere else. I will keep looking through this forum as well. -
