Wired PS3 controller works in N64 but no other emulators

I installed Retropie on top of Ubuntu per the wiki instruction but I have been having a ton of issues with the PS3 controller setup. I configure the controls and it works fine in emulation station and in the N64 emulator but wont work in the PSX or SNES emulator.
I made a custom Retroarch config file per the instructions here:
https://github.com/retropie/retropie-setup/wiki/Setting-up-a-PS3-controllerI also tried updating the emulators from binary but thats not an option. The only thing that shows up is "Update from Source"

RetroPie Version Used: 4.1.8

Controller used: Ps3 wireless controller with the USB cable -
