PS3 controller not working for Retropie N64 games

So I've searched all over the web but this sort of search keeps pulling results for setting up a PS3 controller via bluetooth...
The controller works great with NES, SNES, but for some reason when trying to play any N64 games it doesn't want to work. I am noticing that I get the message at the bottom left of the screen indicating a PS3 controller is connected when playing the SNES, and NES games but not when I launch a N64 game. I'm really at a loss right now.
I see a folder for BIOS on the thumb drive I use to load games, do i need to load a BIOS for N64? Im finding that the more I dig the more new information I'm finding out about (i.e. Texture Packs which I will be diving into later once I get the controller working). Side note, hitting "Start" and "Select" at the same time to back out of the game does work within an N64 game, but "Start" doesn't work when trying to play the game.
So does the PS3 controller work via bluetooth with RPi3 and N64?
Does it need to be wired in?
Is there a specific BIOS for the N64 that I need to drop in the associated folder?Background on myself: Im BRAND NEW to the Raspberry Pi, and Programming all together (just starting to learn)

I have the same exact issue! Been going nuts trying to find a solution. Sorry no advice, however if I find anything I will reply again and let you know!

Yeah its weird because I it worked when plugged in wired while using the Raspberry Pi Model B+ but it was extremely laggy. I'm going to try and redo everything and see if maybe there was just a simple glitch or something. I'll update here if I discover anything new. Its crazy that the 35 views this post has got and not one suggestion haha... Oh well.
Let the troubleshooting begin!!

So I've tried forcing it to use the PS3 as controller 1 in the set gamepad order settings. No luck. Also, it doesn't seem to want to work for N64 when wired either, however I do the the low voltage lightning bolt in the corner while it's plugged in (yay!). The SNES USB controller I have works for N64, however it obviously doesn't have enough buttons or an analog stick so this option is out. Any progress?

I think some of it is in your first post, but I'm wondering what emulator is being used for N64 in particular.

lr-Mupen64plus uses retroarch configs and should work okay, but it isn't particularly the default emulator

Mupen64plus used it's own configs. It is supposed to do an auto-config, but that doesn't always work. You can go into the configs and set it manually.
I tend to use lr-Mupen64plus on systems that don't auto-config right, though it may not necessarily be the best performance. N64 is buggy enough that the extra performance difference isn't worth it to me.
