Shading application affecting controller function

Problem: When applying shading to emulators, it causes the controller to become unresponsive for quite some time, as if retropie is taking time to load the information and it’s somehow interfering with the controller function. Instead of being able to skip through the cinematic scenes at the beginning of most games by pressing Start, I usually have to sit through the majority of it (or more) before regaining controller function. If I’m able to get the game to start, the controller functions as it should, with no lag in response and no perceived slowing down of the games. The same is true when trying to control games via keyboard. It doesn’t matter which emulator I’m running (sega, nes, gba), they’re all suffering from the same issue.
I encountered this issue initially when applying shades from the shading menu. Every time I applied one then exited the menu to see how it looked on the game itself, there was a delay of maybe 10 seconds before I was able to regain use of my controller. When selecting the final shading I wanted to use, I clicked “apply” then saved it to the emulator. I repeated this process with the sega, nes, and gba. The controller works just fine within retropie itself, but encounters problems when opening games in the emulators.
I can’t find any reference to my specific problem in the forums. If there is any information I have overlooked that you feel is important in solving this issue, please let me know and I will update this.
