so that all looks fine for fba to me - i only checked fba but /all/retroarch.cfg looks fine, and so does /fba/retroarch.cfg other than video_threaded = "false" (i have nothing set, which means it's "true" as per /all/.cfg). not sure if we've proved that's not your issue or not but anyway:
so unless there's some core/game overrides going on, the only other place i can think is the /all/retroarch-core-options.cfg file. can we see that please?

I'm still a bit scared to run "update installed packages" since it kept giving me the older version of FBAlpha. Anyone else run into this? I updated the setup script manually too.

this file still has the CPU overclock that i thought caused problems above

@dankcushions, yes, I use this setting for the slow performance in Metal Slug games. I think someone told me at the time that dialing the overclock up would not harm anything else. I really don't notice any performance difference and the stuttering was still there when I turned it back to 100. Only when I disabled threaded video I saw FBA smooth right out back to normal.

I eliminated some very mild (only audible) stutter on Genesis Plus GX by setting on threaded video. It also slightly improved some titles in Nestopia and maybe FBA though it could be a placebo effect since everything runs fine in both true and false.
I previously read that it could cause some input lag but I tried out Battletoads (NES) on a CRT TV via composite with wired controllers and I played fine so I don't think it's the case at all.

Threaded video will indeed cause input lag, but it can go unnoticed if not further exacerbated by HDMI, a modern TV and a wireless controller. If you're using composite, a CRT and are wired, you'd likely never notice the lag threaded video introduces. However, just throwing on 'Battletoads' isn't a good litmus test. You'd need to get to the 'Clinger Winger' stage to make a judgement. If you're looking to give it a try, you can jump right to it with the Game Genie code

. Going on the description of your setup however, input lag probably isn't going to be an issue for you. -
I previously had it set to false because I assumed that I would save on input delay.
That's exactly where I tested the input lag: (one of) the most sadistic levels ever made in a good video game :) and no, I didn't complete the level but I did quite well.
And indeed, I used the particular setup because (nostalgia and accurate visuals-aside) I wanted to check if any lag occured specifically from having it set to true.

Being on a modern TV myself, I keep it disabled at a system level just for the NES, as (A) it's really the only system that needs that level of response time and (B) it isn't likely to have performance affected. I've even considered just setting it to off at an individual game level for the few titles that need that level of accuracy.
