I'm adding overlays to my RetroPie build. It has gone relatively smooth until I wanted to use different overlays for NeoGeo and MAME as I use the lr-fbalpha for both. I think when I set up the overlay for NeoGeo I saved it as a core override as the NeoGeo overlay shows on MAME selections.

I've tried and changing/ saving a new overlay to MAME but it reverts back to NeoGeo when I use game or directory overrides.

My first thought is to use the Retroarch config editor and assign the overlays per emulator. I don't think that will allow me to differentiate between a vertical or horizontal overlay depending on the ROM.

Will I be able to set the overlay using a game override or will the config file always take priority?

Ultimately, I want both NeoGeo and Arcade/Mame to be there own entities. Thoughts welcome. Thanks.

Take a look at the Configuration hierarchy. You can have the overlays per-system if you add them to the system's retroarch.cfg file. For individual games, you can use the game override in RetroArch to set the overlays.
