Retropie SNES Removes Region Identifier from Save Files and Save States

I have searched for hours today, trying to figure out if there is a setting I'm missing.
Raspberry Pi3: Retropie SNES save file and savestates are removing the region identifier (IE: (USA), (U), (E)).
MiBox: Retroarch running the same roms from my NAS and it is saving them with the identifier.
The rom zip folders do not have the identifiers, but the files inside do.
The two system are running different cores of Snes9x, I assume, since the Retropie version is lr-Snes9x.
I'm hoping there's a setting, or config change I can make to fix this. I'm wanting to use common save files so I can pick up a game from either device.

The save file is done by RetroArch, which I haven't heard or see to work that (doesn't matter the which core is used).
