@xTekFede In this case, you should look in the
Settings -> Video -> Scaling
and see if changing the parameters there makes a difference. -

Try turning off 'Integer Scaling' and remove the 'scale factor' so RetroArch scales it to the window height/width.

I suggest you start with the default RetroArch configuration, then add just the video rotation parameter and see how each core behaves. By default, RetroArch should use the whole screen if no scaling is applied to the videoport.
