I have been doing different config regarding N64 to try and optimize each games in my library and one thing I have noticed is that overrides do not seem to be saving properly.

Here is the situation I have encountered :

      Game : Deadly Arts
I set lr-mupen64plus as the emulator. I go into the settings and decrease resolution to 320x240 and set "Less accurate blending mode" to False.
I then save a Game Override.
Exit and relaunch the game. Get the notification that the override has been loaded. I double check and my settings are there.

Next game : Destruction Derby 64
I set the same emulator which is lr-mupen64plus. Go to the setting and the resolution is already at 320x240. My thinking : Okay, that's what I wanted for this game. But then I see that the "Less accurate blending mode" is at False instead of True.
I switch it to true and then save a Game Ovveride.
Exit and relaunch. Override loaded, double check, my settings are okay.

I go back to Deadly Arts and again Override loaded but now the settings are the same as I left them in Destruction Derby 64.
It is to my understanding that saving a Game Override should save these settings for that specific game. However it looks like that it save these settings for every game that use lr-mupen64plus. I also noted that without saving overrides my settings are sticking.

how are you saving game overrides? be mindful that retroarch settings (via the the 'settings' menu), and core options (via the 'options' menu) are handled via different override procedures. the latter is via https://retropie.org.uk/docs/RetroArch-Core-Options/#setting-core-options

I use the Hotkey+X and then go into Options. I adjust my settings there and then I back one time and go to the Overrides menu. I choose the third option which is "Save override for ROM" or something along these lines (I'm not at home right now).

@zodiark12 yup, that's not right for core options - see https://retropie.org.uk/docs/RetroArch-Core-Options/#setting-core-options-per-rom for the right way

Ah I see, so that's a mistake on my part. Thanks for the clarifications. So the Overrides menu is for configurations set in Settings and not in Options.
I would assume that the Settings menu configurations are set in the retroarch.cfg instead of retroarch-core-options.cfg ?

@zodiark12 that's right. the retroarch menu could definitely be more intuitive in this regard but yes there's unobvious demarcation between options for the emulator core itself, and those of wider retroarch.
